Baccarin was born on June 2, 1979 in Rio de Janeiro, the daughter of actress Vera Setta, and Fernando Baccarin, a journalist. She is of Italian descent. When she was 7 years old, she moved to Greenwich Village, New York.

Morena attended Public School 41 and the New York City Lab School of Cooperative Studies. She later attended Fiorello H. LaGuardia High School of Music, Arts and Performing Arts before entering the theater program at Juilliard School, where she was in the drama department of Group 29 (1996-2000).
